I'm wondering if it's an optical illusion due to the tallness of the doors that gives the width a narrower look.
I would like to know what they do with the three luggage compartments since it seems pretty useless for use on a city bus. I suppose this could extend to the MCI's.

Yes, they also use a lot of H's for conversion, which are good for their larger underfloor bays. Indeed many of the 'Mirage', or XL, or X3 based conversions tow a matching trailer along for storage.
On the other hand, the lower deck coaches yield a better ride. Partially due to their lower CG making the coach more stable on the 'roll' axis. |

I think there even may be a special interest group of Prevost motor home owners (called "The Prevost Prouds") who meet annually. |

I stand corrected on this but I believe that what appears to be the aft luggage compartment actually contains the wheelchair equipment and the doorway that would accompany it.
As for the other two compartments; while they may never be used by the MTA, they may well be an asset in the eventual resale of the buses to charter operators (if they're still in good enough condition when the city gets through with them).
